Certain groups are protected in their entirety under the relevant legislation:
- All native wild birds are protected, except those listed in Schedules II and III of S.L. 549.42 – Conservation of Wild Birds Regulations (which are subject to regulated hunting or trapping).
- All hawk and sphinx moths (family Sphingidae) protected under Schedule VI of S.L. 549.44 – Flora, Fauna and Natural Habitats Protection Regulations.
- All Gliridae except Glis glis & Eliomys quiercinus protected under Schedule V of S.L. 549.44 – Flora, Fauna and Natural Habitats Protection Regulations.
- All Microchiroptera (bats) protected under Schedule V of S.L. 549.44 – Flora, Fauna and Natural Habitats Protection Regulations and those which are found under Annex I of Resolution 9.2: Amendment of the Annex to the EUROBATS Agreement as presented below:

6. All endemic species, unless explicitly exempted in Schedule X of S.L. 549.44.
Definition of the term “endemic” as defined in S.L. 549.44: “Endemic” means those species found in Malta and which are either species of biogeographical importance or species whose native distribution range is limited to Malta only or to the Central Mediterranean region only, whereby the latter region includes Sicily and circum-Sicilian islands (including Pantelleria and the Pelagian Islands), the Maltese Islands and islands off Tunisia. Such endemic species also include possibly endemic species whose taxonomic status or identity requires further analysis.
